Phylogenetic analysis consistent with a clinical history of sexual transmission of HIV-1 from a single donor reveals transmission of highly distinct variants

Suzanne English, Aris Katzourakis, David Bonsall, Peter Flanagan, Anna Duda, Sarah Fidler, Jonathan Weber, Myra McClure, Rodney Phillips, John Frater Retrovirology 2011, 8:54 (7 July 2011)

We describe a highly unusual case consistent with a single donor transmitting highly related but distinct HIV-1 variants to two individuals on the same evening. We confirm that the clustering of viral genetic sequences present within each recipient is consistent with the history of a single donor across the viral env, gag and pol genes by maximum likelihood and Bayesian Markov Chain Monte Carlo based phylogenetic analyses. Based on an uncorrelated, lognormal relaxed clock of env gene evolution calibrated with other datasets, the time since the most recent common ancestor is estimated as 2.86 years prior to transmission (95% confidence interval 1.28 to 4.54 years). Our results show that an effective design for a preventative vaccine will need to anticipate extensive HIV-1 diversity within an individual donor as well as diversity at the population level.

The relative ages of ectomycorrhizal mushrooms and their plant hosts estimated using Bayesian relaxed molecular clock analyses

David S Hibbett, P Brandon Matheny BMC Biology 2009, 7:13 (10 March 2009)

The ancestor of Agaricomycete fungi that form ectomycorrhizal symbioses with woody plants was free living before forming several independent associations with gymnosperms as it is of more ancient origin than any of its potential hosts.

Divergence and diversification in North American Psoraleeae (Fabaceae) due to climate change

Ashley N Egan, Keith A Crandall BMC Biology 2008, 6:55 (17 December 2008)

Glaciation-driven climate oscillations 1-2 million years ago strongly influenced the diversification of the North American Psoreleeae legumes, showing how global climate change can shape biodiversity.

Molecular phylogenetics reveal multiple tertiary vicariance origins of the African rain forest trees

Thomas LP Couvreur, Lars W Chatrou, Marc SM Sosef, James E Richardson BMC Biology 2008, 6:54 (16 December 2008)

Custard apple species endemic to East Africa arose during three successive dry periods that separated the West-Central and East African rainforests, giving insights into the origins of biodiversity in these important threatened ecosystems.

Strong mitochondrial DNA support for a Cretaceous origin of modern avian lineages

Joseph W Brown, Joshua S Rest, Jaime García-Moreno, Michael D Sorenson, David P Mindell BMC Biology 2008, 6:6 (28 January 2008)

The evolutionary origin of modern birds, as determined using mitochondrial DNA data, is still estimated to be more ancient than the fossil evidence suggests, even after correcting for potential pitfalls of molecular dating methods.
