I don't see that low-expressed probes were removed from the analysis. So the cloud of poorly correlated points near 0 might come from the low-expressed probes. If the central cloud(presumably low expressed probes) is removed from the fig.2 and 3, then the exon array might provide even bigger gain in the correlation with proteomics
