Paths predicted using CMPF with dynamic penalties deviate the least from the native path highlighted in red compared to other methods. As compared to using constant penalties, using dynamic penalties may permit a switch if the species/pathways involved in the switch are similar to each other. Dynamic penalties can also differentiate two paths with equal number of switches.
