Each of these 500 random networks maintained the same size with our selected SNP network (49 SNPs). SNPs were selected randomly, calculated all pairwise SNP-SNP interactions using PLINK, got the average P-value of all pairs. This cumulative distribution is a statistics of these 500 random networks with X axis is the average P-value within this network and Y axis is the cumulative probability that within a particular X threshold.
